I had a similar experience the only difference between my setup and Siang's is I'm using a Dell R610 with a PERC H200 HBA and no IT mode as it recognized the drives on first boot. The card is configured as a passthrough to the VM and I'm running Proxmox 6.3-3 as my hypervisor. Regardless of the differences I had the eact same problem. Once I removed the H200 passthrough from the VM. I was able to see the box again.  I couldn't roll it back so i had to tear down the VM and start over. As Siang said DO NOT UPGRADE to UPDATE 3 for now!

- Installation type: BAREMETAL Fujitsu Esprimo P720 E90+ MT, Intel Core i3 4160 3.6 GHz, 8 GB RAM

- Additional comments: The installation was several times repeated due to failing reboot after installation. The problem was with an old USB disk (512MB), the replacement with newer 4GB usb fixed the problem. Custom Extra.lzma installed to get proper drivers for intel VGA to get HW transcoding in PLEX

- Additional comments: Worked first time. Automatic, full reboot to login promot. No issues and no need to remove my custom extra.lzma (used prior to previous upgrade).

After applying the suggested script FixSynoboot.sh, rebooting and then trying the Update again all is good.
Thank you 'flyride' for the suggestion. I had a look at it before but wasn't sure if it was relevant to my bare metal Gen8.

sitenote:I am completely new and couldnt find a tutorial how to upgrade - not sure if i did it right but thats how it worked for me:
-downloaded latest .pat 

-created new usb stick with serial from OLD stick but with new loader
-control panel -> manual choose downloaded pat file -> confirm 
-> update loads and system reboots but did not come back 
- plug in new usb stick and "hard reboot"
-> still not reachable but found via syn assist
-option to recover available -> started recover
-> after further reboot all back to normal (except re-installing/repairing some apps)

- Additional comments: Same as all other people who use ESXi and a PCI/LSI card in passthrough mode. After the upgrade the NAS cannot be found on the network anymore. The only way I got access again was to temporarily switch to the DS3615xs loader and reinstall DSM and then migrate back to DS3617xs again. If you use a PCI card in passthrough DO NOT UPDATE to this version.
